What benefits will I get if I go back and do the squad upgrades I skipped?

The monastery/sanctuary will provide more culture.
It now provides culture based on squad size, not % of required culture as it did pre-nerfing.

There are, I think, other AWs that now use squad size as their multiplier but I'm not sure offhand which ones.
