How can I use the Human Collections and Manifests stored in my Vault of Wisdom? Those resources are full now...

The Collections and Manifests (both Human and Elven) are used for unlocking technologies in the research tree. That's their main use.

You need the 2nd upgrade to turn them in to the other things.Once you have that you'll always have something to do with them.
