Question Is there a hammer to break Rune Shards?

Yes actually there is 
Simply add the runes to the rune circle, some of them will of course go "in", but the ones that hit an already filled spot will break. Eventually all the runes will get filled, then you can build the AW (in your case the EE), as soon as it is finished building, you can sell it again, the rune circle will be empty and you can start over again.
This is a very common technique to use rune shards for AWs that are not wanted and turn them into broken shards to fill the AWs you actually want.

As @Gargon667 said, this is a method to get a full broken shard bar that can then be used in another AW where you do not have enough of the correct runes.
